I run Sygate Personal Firewall Pro 5.5, also Peer Guardian v1.99 pr14 with the latest blocklist from PG set up as advanced rules in Sygate. I still see PG blocking connections, I would have thought the firewall would have blocked them before they got this far. Can anyone explain this?

You have two competing pieces of software, its like having two virus scanners installed. PG is very, very, very ropey and is most likely detecting already blocked connections. If you are using the same blocklist on the two, ditch PG and stick with the better software.
